I have Discover card and I see that Best Buy has 5% cash back on Discover Deals. The regular cash back on Discover card is 1%. Does it mean that if I buy something through Discover I will be getting 6% cash back for my purchases?

Yes, Discover will sum up 5% cash back earned through Discover Deals on Best Buy purchases and the regular 1% cash back. So, you will have 6% in total. Also, note that there are rotating categories which earn 5% cash back. Depending on the category and the Discover Deals retailer your earnings can reach up to 20%.
